I have two Bachmann Crossing Gates HO Scale.  Both cause some Bachmann engines to stall when attempting to traverse them and some engines cross easily.  The problem seems to be when only one set of engine wheels is designed to pickup electricity.

Any thoughts?

Power runs on both rails on these crossings unless you have a loose fitting rail joiner.
I don't believe the problem is that the rails are loosing power. I would suspect sense it's not all your engines having this problem that the shorter wheel bases are dragging their belly's (gear boxes or fuel tanks) across the plate in the center of the track causing the loco to lift. This is my opinion sense this was happening to me and I removed them from my layout. Try adding a little weight on top of your engine to see if it help's and if it does remove the shell and add a little weight.
