The wiring to the track switch connects to the three prongs on the bottom of the switch controller.  The two-wire wiring connects to the left side of the switch controller.  It doesn't matter how the two-prong connector is oriented: the thing is designed to run off AC.

It is the three-prong connection one the bottom of the switch controller that determines which way the track switch throws.  If it isn't moving the switch points in the direction you want them to move, just unplug the three-wire plug from the switch controller, turn the plug over, and plug it back in.
