I haven't used the EZ Command for a number of years, but I think it reverts to position 1 after a short. Is it only happening with locomotives with a long wheelbase, or with only 1 locomotive.

Sounds like your decoder is not making contact with the motor. If it is a drop in lightboard replacement the motor contacts can sometimes look like they are making contact, but are not. Bend them in carefully to make sure there is contact. If it is hard wired, check the solder joints on the Orange and grey wires. In both cases make sure there are no shorts.
